In reply to New Zealand's 271, Pakistan were 200 for 8 when a shower forced the players from the field 10 minutes before the scheduled lunch adjournment.
The Test resumed after the break for just six balls in which Pakistan added one run to reach 201 for 8, trailing New Zealand by 70, when a downpour stopped play for second time.
Rain restricted play on the first day to just 21 overs and further showers are forecast over the next two days.
New Zealand won the first Test and need only a draw in Hamilton for their first series win over Pakistan in 31 years.
